Abstract: Sense-antisense gene pair (SAGP) is a pair of two oppositely transcribed genes sharing a common region on a chromosome. In the mammalian genomes, SAGPs can be organized in more complex sense-antisense gene architectures (CSAGA) in which at least one gene could share loci with two or more antisense partners. Many dozens of CSAGAs can be found in the human genome. However, CSAGAs have not been systematically identified and characterized in context of their role in human diseases including cancers. In this work we characterize the structural-functional properties of a cluster of 5 genes –TMEM97, IFT20, TNFAIP1, POLDIP2 and TMEM199, termed TNFAIP1 / POLDIP2 module. This cluster is organized as CSAGA in cytoband 17q11.2. Affymetrix U133A&B expression data of two large cohorts (410 atients, in total) of breast cancer patients and patient survival data were used. For the both studied cohorts, we demonstrate (i) strong and reproducible transcriptional co-regulatory patterns of genes of TNFAIP1/POLDIP2 module in breast cancer cell subtypes and (ii) significant associations of TNFAIP1/POLDIP2 CSAGA with amplification of the CSAGA region in breast cancer, (ii) cancer aggressiveness (e.g. genetic grades) and (iv) disease free patient-s survival. Moreover, gene pairs of this module demonstrate strong synergetic effect in the prognosis of time of breast cancer relapse. We suggest that TNFAIP1/ POLDIP2 cluster can be considered as a novel type of structural-functional gene modules in the human genome.
Abstract: The PAX6, a transcription factor, is essential for the morphogenesis of the eyes, brain, pituitary and pancreatic islets. In rodents, the loss of Pax6 function leads to central nervous system defects, anophthalmia, and nasal hypoplasia. The haplo-insufficiency of Pax6 causes microphthalmia, aggression and other behavioral abnormalities. It is also required in brain patterning and neuronal plasticity. In human, heterozygous mutation of Pax6 causes loss of iris [aniridia], mental retardation and glucose intolerance. The 3- deletion in Pax6 leads to autism and aniridia. The phenotypes are variable in peneterance and expressivity. However, mechanism of function and interaction of PAX6 with other proteins during development and associated disease are not clear. It is intended to explore interactors of PAX6 to elucidated biology of PAX6 function in the tissues where it is expressed and also in the central regulatory pathway. This report describes In-silico approaches to explore interacting proteins of PAX6. The models show several possible proteins interacting with PAX6 like MITF, SIX3, SOX2, SOX3, IPO13, TRIM, and OGT. Since the Pax6 is a critical transcriptional regulator and master control gene of eye and brain development it might be interacting with other protein involved in morphogenesis [TGIF, TGF, Ras etc]. It is also presumed that matricelluar proteins [SPARC, thrombospondin-1 and osteonectin etc] are likely to interact during transport and processing of PAX6 and are somewhere its cascade. The proteins involved in cell survival and cell proliferation can also not be ignored.
Abstract: Natural disasters, including earthquake, kill many people around the world every year. Society rescue actions, which start after the earthquake and are called LAST in abbreviation, include locating, access, stabilization and transportation. In the present article, we have studied the process of local accessibility to the injured and transporting them to health care centers. With regard the heavy traffic load due to earthquake, the destruction of connecting roads and bridges and the heavy debris in alleys and street, which put the lives of the injured and the people buried under the debris in danger, accelerating the rescue actions and facilitating the accessibilities are of great importance, obviously. Tehran, the capital of Iran, is among the crowded cities in the world and is the center of extensive economic, political, cultural and social activities. Tehran has a population of about 9.5 millions and because of the immigration of people from the surrounding cities. Furthermore, considering the fact that Tehran is located on two important and large faults, a 6 Richter magnitude earthquake in this city could lead to the greatest catastrophe during the entire human history. The present study is a kind of review and a major part of the required information for it, has been obtained from libraries all of the rescue vehicles around the world, including rescue helicopters, ambulances, fire fighting vehicles and rescue boats, and their applied technology, and also the robots specifically designed for the rescue system and the advantages and disadvantages of them, have been investigated. The studies show that there is a significant relationship between the rescue team-s arrival time at the incident zone and the number of saved people; so that, if the duration of burial under debris 30 minutes, the probability of survival is %99.3, after a day is %81, after 2days is %19 and after 5days is %7.4. The exiting transport systems all have some defects. If these defects are removed, more people could be saved each hour and the preparedness against natural disasters is increased. In this study, transport system has been designed for the rescue team and the injured; which could carry the rescue team to the incident zone and the injured to the health care centers. In addition, this system is able to fly in the air and move on the earth as well; so that the destruction of roads and the heavy traffic load could not prevent the rescue team from arriving early at the incident zone. The system also has the equipment required firebird for debris removing, optimum transport of the injured and first aid.
Abstract: In this paper we propose a mixture of two different
distributions such as Exponential-Gamma, Exponential-Weibull and
Gamma-Weibull to model heterogeneous survival data. Various
properties of the proposed mixture of two different distributions are
discussed. Maximum likelihood estimations of the parameters are
obtained by using the EM algorithm. Illustrative example based on
real data are also given.
Abstract: For any country the project management has been a
vital part for its development. The highly competitive business world
has created tremendous pressure on the project managers to achieve
success. The pressure is derived from survival and profit building in
business organizations which compels the project managers to pursue
unethical practices. As a result unethical activities in business
projects can be found easily where situations or issues arise due to
dubious business practice, high corruption, or absolute violation of
the law. The recent spur on Commonwealth games to be organized in
New Delhi indicates towards the same. It has been seen that the
project managers mainly focus on cost, time, and quality rather than
social impact and long term effects of the project. Surprisingly the
literature as well as the practitioner-s perspective also does not
identify the role of ethics in project success. This paper identifies
ethics as the fourth most important dimension in the project based
organizations. The paper predicts that the approach of considering
ethics will result in sustainability of the project. It will increase
satisfaction and loyalty of the customers as well as create harmony,
trust, brotherhood, values and morality among the team members.
This paper is conceptual in nature as inadequate literature exists
linking the project success with an ethical approach.
Abstract: Bus networks design is an important problem in
public transportation. The main step to this design, is determining the
number of required terminals and their locations. This is an especial
type of facility location problem, a large scale combinatorial
optimization problem that requires a long time to be solved.
The genetic algorithm (GA) is a search and optimization technique
which works based on evolutionary principle of natural
chromosomes. Specifically, the evolution of chromosomes due to the
action of crossover, mutation and natural selection of chromosomes
based on Darwin's survival-of-the-fittest principle, are all artificially
simulated to constitute a robust search and optimization procedure.
In this paper, we first state the problem as a mixed integer
programming (MIP) problem. Then we design a new crossover and
mutation for bus terminal location problem (BTLP). We tested the
different parameters of genetic algorithm (for a sample problem) and
obtained the optimal parameters for solving BTLP with numerical try
and error.
Abstract: Salinity level may affect early development of
biofuel feedstock crops. The biofuel feedstock crops canola
(Brassica napus L.), sorghum [Sorghum bicolor (L.) Moench], and
sunflower (Helianthus annuus L.); and the potential feedstock crop
sweet corn (Zea mays L.) were planted in media in pots and treated
with aqueous solutions of 0, 0.1, 0.5 and 1.0 M NaCl once at: 1)
planting; 2) 7-10 days after planting or 3) first true leaf expansion.
An additional treatment (4) comprised of one-half strength of the 0.1,
0.5 and 1.0 M (concentrations 0.05, 0.25, 0.5 M at each application)
was applied at first true leaf expansion and four days later. Survival
of most crops decreased below 90% above 0.5 M; survival of canola
decreased above 0.1 M. Application timing had little effect on crop
survival. For canola root fresh and dry weights improved when
application was at plant emergence; for sorghum top and root fresh
weights improved when the split application was used. When
application was at planting root dry weight was improved over most
other applications. Sunflower top fresh weight was among the
highest when saline solutions were split and top dry weight was
among the highest when application was at plant emergence. Sweet
corn root fresh weight was improved when the split application was
used or application was at planting. Sweet corn root dry weight was
highest when application was at planting or plant emergence. Even at
high salinity rates survival rates greater than what might be expected
occurred. Plants that survived appear to be able to adjust to saline
during the early stages of development.
Abstract: Computer-based decision support (CDSS) systems can
deliver real patient care and increase chances of long-term survival in
areas of chronic disease management prone to poor control. One such
CDSS, for the management of warfarin, is described in this paper and
the outcomes shown. Data is derived from the running system and
show a performance consistently around 20% better than the
applicable guidelines.
Abstract: The objective of the present research manuscript is to
perform parametric, nonparametric, and decision tree analysis to
evaluate two treatments that are being used for breast cancer patients.
Our study is based on utilizing real data which was initially used in
“Tamoxifen with or without breast irradiation in women of 50 years
of age or older with early breast cancer" [1], and the data is supplied
to us by N.A. Ibrahim “Decision tree for competing risks survival
probability in breast cancer study" [2]. We agree upon certain aspects
of our findings with the published results. However, in this
manuscript, we focus on relapse time of breast cancer patients instead
of survival time and parametric analysis instead of semi-parametric
decision tree analysis is applied to provide more precise
recommendations of effectiveness of the two treatments with respect
to reoccurrence of breast cancer.
Abstract: Larval rearing and seed production of most of tetra fishes (Family: Characidae) is critical due to their small size larvae and limited numbers of spawning attempts. During the present study the effect of different live foods on growth and survival of neon tetra, Paracheirodon innesi larvae (length 3.1 ± 0.012mm, weight 0.048 ± 0.00015mg) and early fry (length = 6.44 ± 0.025mm, weight = 0.64 ± 0.003mg and 13 days old) was determined in two experiments. Abstract: The effect of varying holding temperature on hatching success, occurrence of deformities and mortality rates were investigated for goldlined seabream eggs. Wild broodstock (600 g) were stocked at a 2:1 male-female ratio in a 2 m3 fiberglass tank supplied with filtered seawater (37 g L-1 salinity, temp. range 24±0.5 oC [day] and 22±1 oC [night], DO2 in excess of 5.0mg L-1). Females were injected with 200 IU kg-1 HCG between 08.00 and 10.00 h and returned to tanks to spawn following which eggs were collected by hand using a 100μm net. Fertilized eggs at the gastrulation stage (120 L-1) were randomly placed into one of 12 experimental 6 L aerated (DO2 5 mg L-1) plastic containers with water temperatures maintained at 24±0.5 oC (ambient), 26±0.5 oC, 28± 0.5 oC and 30±0.5 oC using thermostats. Each treatment was undertaken in triplicate using a 12:12 photophase:scotophase photoperiod. No differences were recorded between eggs reared at 24 and 26 oC with respect to viability, deformity, mortality or unhatched egg rates. Increasing temperature reduced the number of viable eggs with those at 30 oC returning poorest performance (P < 0.05). Mortality levels were lowest for eggs incubated at 24 and 26 oC. The greatest level of deformities recorded was that for eggs reared at 28 oC.
Abstract: Urbanization and related anthropogenic modifications
cause extent of habitat fragmentation and directly lead to decline of
local biodiversity. Conservation biologists advocate corridor creation
as one approach to rescue biodiversity. Here we examine the utility of
roads as corridors in preserving plant diversity by investigating
roadside vegetation in Yellow River Delta (YRD), China. We
examined the spatio-temporal distribution pattern of plant species
richness, diversity and composition along roadside. The results
suggest that roads, as dispersal conduits, increase occurrence
probability of new settlers to a new area, meanwhile, roads accumulate
the greater propagule pressure and favourable survival condition
during operation phase. As a result, more species, including native and
alien plants, non- halophyte and halophyte species, threatened and
cosmopolitic species, were found prosperous at roadside. Roadside
may be a refuge for more species, and the pattern of vegetation
distribution is affected by road age and the distance from road verge.
Abstract: Although oil-based drilling fluids are of paramount practical and economical interest, they represent a serious source of pollution, once released into the environment as drill cuttings. The aim of this study is to assess the capability of isolated microorganisms to degrade gasoil fuel. The commonly used physicochemical and biodegradation remediation techniques of petroleum contaminated soil were both investigated. The study revealed that natural biodegradation is favorable. Even though, the presence of heavy metals, the moisture level of (8.55%) and nutrient deficiencies put severe constrains on microorganisms- survival ranges inhibiting the biodegradation process. The selected strains were able to degrade the diesel fuel at significantly high rates (around 98%).
Abstract: Recurrent event data is a special type of multivariate
survival data. Dynamic and frailty models are one of the approaches
that dealt with this kind of data. A comparison between these two
models is studied using the empirical standard deviation of the
standardized martingale residual processes as a way of assessing the
fit of the two models based on the Aalen additive regression model.
Here we found both approaches took heterogeneity into account and
produce residual standard deviations close to each other both in the
simulation study and in the real data set.
Abstract: Heart failure is the most common reason of death
nowadays, but if the medical help is given directly, the patient-s life
may be saved in many cases. Numerous heart diseases can be
detected by means of analyzing electrocardiograms (ECG). Artificial
Neural Networks (ANN) are computer-based expert systems that
have proved to be useful in pattern recognition tasks. ANN can be
used in different phases of the decision-making process, from
classification to diagnostic procedures. This work concentrates on a
review followed by a novel method.
The purpose of the review is to assess the evidence of healthcare
benefits involving the application of artificial neural networks to the
clinical functions of diagnosis, prognosis and survival analysis, in
ECG signals. The developed method is based on a compound neural
network (CNN), to classify ECGs as normal or carrying an
AtrioVentricular heart Block (AVB). This method uses three
different feed forward multilayer neural networks. A single output
unit encodes the probability of AVB occurrences. A value between 0
and 0.1 is the desired output for a normal ECG; a value between 0.1
and 1 would infer an occurrence of an AVB. The results show that
this compound network has a good performance in detecting AVBs,
with a sensitivity of 90.7% and a specificity of 86.05%. The accuracy
value is 87.9%.
