Abstract: Annotation of a protein sequence is pivotal for the understanding of its function. Accuracy of manual annotation provided by curators is still questionable by having lesser evidence strength and yet a hard task and time consuming. A number of computational methods including tools have been developed to tackle this challenging task. However, they require high-cost hardware, are difficult to be setup by the bioscientists, or depend on time intensive and blind sequence similarity search like Basic Local Alignment Search Tool. This paper introduces a new method of assigning highly correlated Gene Ontology terms of annotated protein sequences to partially annotated or newly discovered protein sequences. This method is fully based on Gene Ontology data and annotations. Two problems had been identified to achieve this method. The first problem relates to splitting the single monolithic Gene Ontology RDF/XML file into a set of smaller files that can be easy to assess and process. Thus, these files can be enriched with protein sequences and Inferred from Electronic Annotation evidence associations. The second problem involves searching for a set of semantically similar Gene Ontology terms to a given query. The details of macro and micro problems involved and their solutions including objective of this study are described. This paper also describes the protein sequence annotation and the Gene Ontology. The methodology of this study and Gene Ontology based protein sequence annotation tool namely extended UTMGO is presented. Furthermore, its basic version which is a Gene Ontology browser that is based on semantic similarity search is also introduced.
Abstract: A fast and efficient model of application development called user interface oriented application development (UIOAD) is proposed. This approach introduces a convenient way for users to develop a platform independent client-server application.
Abstract: In the last decade digital watermarking procedures have
become increasingly applied to implement the copyright protection
of multimedia digital contents distributed on the Internet. To this
end, it is worth noting that a lot of watermarking procedures
for images and videos proposed in literature are based on spread
spectrum techniques. However, some scepticism about the robustness
and security of such watermarking procedures has arisen because
of some documented attacks which claim to render the inserted
watermarks undetectable. On the other hand, web content providers
wish to exploit watermarking procedures characterized by flexible and
efficient implementations and which can be easily integrated in their
existing web services frameworks or platforms. This paper presents
how a simple spread spectrum watermarking procedure for MPEG-2
videos can be modified to be exploited in web contexts. To this end,
the proposed procedure has been made secure and robust against some
well-known and dangerous attacks. Furthermore, its basic scheme
has been optimized by making the insertion procedure adaptive with
respect to the terminals used to open the videos and the network transactions
carried out to deliver them to buyers. Finally, two different
implementations of the procedure have been developed: the former
is a high performance parallel implementation, whereas the latter is
a portable Java and XML based implementation. Thus, the paper
demonstrates that a simple spread spectrum watermarking procedure,
with limited and appropriate modifications to the embedding scheme,
can still represent a valid alternative to many other well-known and
more recent watermarking procedures proposed in literature.
Abstract: Nowadays data backup format doesn-t cease to appear raising so the anxiety on their accessibility and their perpetuity. XML is one of the most promising formats to guarantee the integrity of data. This article suggests while showing one thing man can do with XML. Indeed XML will help to create a data backup model. The main task will consist in defining an application in JAVA able to convert information of a database in XML format and restore them later.
Abstract: In this paper, we design an integration security system
that provides authentication service, authorization service, and
management service of security data and a unified interface for the
management service. The interface is originated from XKMS protocol
and is used to manage security data such as XACML policies, SAML
assertions and other authentication security data including public keys.
The system includes security services such as authentication,
authorization and delegation of authentication by employing SAML
and XACML based on security data such as authentication data,
attributes information, assertions and polices managed with the
interface in the system. It also has SAML producer that issues
assertions related on the result of the authentication and the
authorization services.
Abstract: The purpose of this paper is to study Database Models
to use them efficiently in E-commerce websites. In this paper we are
going to find a method which can save and retrieve information in Ecommerce
websites. Thus, semantic web applications can work with,
and we are also going to study different technologies of E-commerce
databases and we know that one of the most important deficits in
semantic web is the shortage of semantic data, since most of the
information is still stored in relational databases, we present an
approach to map legacy data stored in relational databases into the
Semantic Web using virtually any modern RDF query language, as
long as it is closed within RDF. To achieve this goal we study XML
structures for relational data bases of old websites and eventually we
will come up one level over XML and look for a map from relational
model (RDM) to RDF. Noting that a large number of semantic webs
get advantage of relational model, opening the ways which can be
converted to XML and RDF in modern systems (semantic web) is
important.
Abstract: The volume of XML data exchange is explosively increasing, and the need for efficient mechanisms of XML data management is vital. Many XML storage models have been proposed for storing XML DTD-independent documents in relational database systems. Benchmarking is the best way to highlight pros and cons of different approaches. In this study, we use a common benchmarking scheme, known as XMark to compare the most cited and newly proposed DTD-independent methods in terms of logical reads, physical I/O, CPU time and duration. We show the effect of Label Path, extracting values and storing in another table and type of join needed for each method's query answering.
Abstract: This paper presents an information retrieval model on
XML documents based on tree matching. Queries and documents are
represented by extended trees. An extended tree is built starting from
the original tree, with additional weighted virtual links between each
node and its indirect descendants allowing to directly reach each
descendant. Therefore only one level separates between each node
and its indirect descendants. This allows to compare the user query
and the document with flexibility and with respect to the structural
constraints of the query. The content of each node is very important to
decide weither a document element is relevant or not, thus the content
should be taken into account in the retrieval process. We separate
between the structure-based and the content-based retrieval processes.
The content-based score of each node is commonly based on the
well-known Tf × Idf criteria. In this paper, we compare between
this criteria and another one we call Tf × Ief. The comparison
is based on some experiments into a dataset provided by INEX1 to
show the effectiveness of our approach on one hand and those of
both weighting functions on the other.
Abstract: In this paper, we propose a fixed formatting method of PPX(Pretty Printer for XML). PPX is a query language for XML database which has extensive formatting capability that produces HTML as the result of a query. The fixed formatting method is to completely specify the combination of variables and layout specification operators within the layout expression of the GENERATE clause of PPX. In the experiment, a quick comparison shows that PPX requires far less description compared to XSLT or XQuery programs doing the same tasks.
Abstract: This article describes Uruk, the virtual museum of
Iraq that we developed for visual exploration and retrieval of image
collections. The system largely exploits the loosely-structured
hierarchy of XML documents that provides a useful representation
method to store semi-structured or unstructured data, which does not
easily fit into existing database. The system offers users the
capability to mine and manage the XML-based image collections
through a web-based Graphical User Interface (GUI). Typically, at an
interactive session with the system, the user can browse a visual
structural summary of the XML database in order to select interesting
elements. Using this intermediate result, queries combining structure
and textual references can be composed and presented to the system.
After query evaluation, the full set of answers is presented in a visual
and structured way.
Abstract: This paper presents the design and implements the prototype of an intelligent data processing framework in ubiquitous sensor networks. Much focus is put on how to handle the sensor data stream as well as the interoperability between the low-level sensor data and application clients. Our framework first addresses systematic middleware which mitigates the interaction between the application layer and low-level sensors, for the sake of analyzing a great volume of sensor data by filtering and integrating to create value-added context information. Then, an agent-based architecture is proposed for real-time data distribution to efficiently forward a specific event to the appropriate application registered in the directory service via the open interface. The prototype implementation demonstrates that our framework can host a sophisticated application on the ubiquitous sensor network and it can autonomously evolve to new middleware, taking advantages of promising technologies such as software agents, XML, cloud computing, and the like.
Abstract: This study aimed at developing visualization tools for integrating CloudSat images and Water Vapor Satellite images. KML was used for integrating data from CloudSat Satellite and GMS-6 Water Vapor Satellite. CloudSat 2D images were transformed into 3D polygons in order to achieve 3D images. Before overlaying the images on Google Earth, GMS-6 water vapor satellite images had to be rescaled into linear images. Web service was developed using webMathematica. Shoreline from GMS-6 images was compared with shoreline from LandSat images on Google Earth for evaluation. The results showed that shoreline from GMS-6 images was highly matched with the shoreline in LandSat images from Google Earth. For CloudSat images, the visualizations were compared with GMS-6 images on Google Earth. The results showed that CloudSat and GMS-6 images were highly correlated.
Abstract: Nowadays, Gene Ontology has been used widely by many researchers for biological data mining and information retrieval, integration of biological databases, finding genes, and incorporating knowledge in the Gene Ontology for gene clustering. However, the increase in size of the Gene Ontology has caused problems in maintaining and processing them. One way to obtain their accessibility is by clustering them into fragmented groups. Clustering the Gene Ontology is a difficult combinatorial problem and can be modeled as a graph partitioning problem. Additionally, deciding the number k of clusters to use is not easily perceived and is a hard algorithmic problem. Therefore, an approach for solving the automatic clustering of the Gene Ontology is proposed by incorporating cohesion-and-coupling metric into a hybrid algorithm consisting of a genetic algorithm and a split-and-merge algorithm. Experimental results and an example of modularized Gene Ontology in RDF/XML format are given to illustrate the effectiveness of the algorithm.
Abstract: Since the conception of JML, many tools, applications and implementations have been done. In this context, the users or developers who want to use JML seem surounded by many of these tools, applications and so on. Looking for a common infrastructure and an independent language to provide a bridge between these tools and JML, we developed an approach to embedded contracts in XML for Java: XJML. This approach offer us the ability to separate preconditions, posconditions and class invariants using JML and XML, so we made a front-end which can process Runtime Assertion Checking, Extended Static Checking and Full Static Program Verification. Besides, the capabilities for this front-end can be extended and easily implemented thanks to XML. We believe that XJML is an easy way to start the building of a Graphic User Interface delivering in this way a friendly and IDE independency to developers community wich want to work with JML.
Abstract: In many applications, data is in graph structure, which
can be naturally represented as graph-structured XML. Existing
queries defined on tree-structured and graph-structured XML data
mainly focus on subgraph matching, which can not cover all the
requirements of querying on graph. In this paper, a new kind of
queries, topological query on graph-structured XML is presented.
This kind of queries consider not only the structure of subgraph but
also the topological relationship between subgraphs. With existing
subgraph query processing algorithms, efficient algorithms for topological
query processing are designed. Experimental results show the
efficiency of implementation algorithms.
Abstract: In this paper, we present an approach for soccer video
edition using a multimodal annotation. We propose to associate with
each video sequence of a soccer match a textual document to be used
for further exploitation like search, browsing and abstract edition.
The textual document contains video meta data, match meta data, and
match data. This document, generated automatically while the video
is analyzed, segmented and classified, can be enriched semi
automatically according to the user type and/or a specialized
recommendation system.
Abstract: The need to have standards has always been a priority
of all the disciplines in the world. Today, standards such as XML and
USB are trying to create a universal interface for their respective
areas. The information regarding every family in the discipline
addressed, must have a lot in common, known as Metadata. A lot of
work has been done in specific domains such as IEEE LOM and
MPEG-7 but they do not appeal to the universality of creating
Metadata for all entities, where we take an entity (object) as, not
restricted to Software Terms. This paper tries to address this problem
of universal Metadata Definition which may lead to increase in
precision of search.
Abstract: In the area of Human Resource Management, the trend is towards online exchange of information about human resources. For example, online applications for employment become standard and job offerings are posted in many job portals. However, there are too many job portals to monitor all of them if someone is interested in a new job. We developed a prototype for integrating information of different job portals into one meta-search engine. First, existing job portals were investigated and XML schema documents were derived automated from these portals. Second, translation rules for transforming each schema to a central HR-XML-conform schema were determined. The HR-XML-schema is used to build a form for searching jobs. The data supplied by a user in this form is now translated into queries for the different job portals. Each result obtained by a job portal is sent to the meta-search engine that ranks the result of all received job offers according to user's preferences.
Abstract: In this paper we describe our efforts to design and
implement an agent development framework that has the potential to
scale to the size of any underlying network suitable for various ECommerce
activities. The main novelty in our framework is it-s
capability to allow the development of sophisticated, secured agents
which are simple enough to be practical.
We have adopted FIPA agent platform reference Model as
backbone for implementation along with XML for agent
Communication and Java Cryptographic Extension and architecture
to realize the security of communication information between agents.
The advantage of our architecture is its support of agents
development in different languages and Communicating with each
other using a more open standard i.e. XML
Abstract: In image processing and visualization, comparing two
bitmapped images needs to be compared from their pixels by matching
pixel-by-pixel. Consequently, it takes a lot of computational time
while the comparison of two vector-based images is significantly
faster. Sometimes these raster graphics images can be approximately
converted into the vector-based images by various techniques. After
conversion, the problem of comparing two raster graphics images
can be reduced to the problem of comparing vector graphics images.
Hence, the problem of comparing pixel-by-pixel can be reduced to
the problem of polynomial comparisons. In computer aided geometric
design (CAGD), the vector graphics images are the composition of
curves and surfaces. Curves are defined by a sequence of control
points and their polynomials. In this paper, the control points will be
considerably used to compare curves. The same curves after relocated
or rotated are treated to be equivalent while two curves after different
scaled are considered to be similar curves. This paper proposed an
algorithm for comparing the polynomial curves by using the control
points for equivalence and similarity. In addition, the geometric
object-oriented database used to keep the curve information has also
been defined in XML format for further used in curve comparisons.
